2000 Hyundai Elantra, battery died and alarm won't stop! Help!?

The battery to my 2000 Hyundai Elantra died, when I got into the car the alarm went off.
Now, every time I touch the car the alarm goes off for about 2 minutes, even though the car is unlocked and I haven't used the alarm in months.
This happened a few years ago (at 7am) and my boyfriend somehow disconnected a wire under the car hood, how can I do this again?
Or if I jumpstart the car, will the alarm stop?

there's a short some where. tape off the wire he cut. that should keep it from going off. if not disable it all together by removing the fuse, or relay. each power relay and fuse box on the car tells which fuse is what. it should say on the covers of each box.
 
Looks like the battery is not dead completely. It still has enough power for the alarm. Maybe when the car computer sensed that the battery is very low, it triggered the alarm and now the alarm is "confused" and needs to be reset. Usually, putting the key into the drivers door will reset the alarm, but I'm not sure about your car.
Jump starting the car will not hurt anything, so why not try it?
