2002 jeep liberty engine problems?

ok,got a 2002 jeep liberty 3.7l v6 rwd. just recently replaced the head gaskets and timing set.it has run great for about 1200 miles,no noise and no problems.yesterday we took about a 100 mile trip and all of a sudden it started to misfire on number 5 cylinder at a red light.we replaced the coil pack/wire assembly and sparkplug and it ran fine for about 40 miles and then started to miss again.we replaced the plug with a better one and it ran fine.we then replaced every plug to be safe and it continued to run good.then it started to get a little sluggish and we had a prior suv with the wrong battery do the same thing and we knew the battery in the jeep was a little too small for it so we replaced it.it still ran sluggish but the lights were brighter.now we just cranked it up cold and it had a tapping noise kinda like a valve sticking.after about 2 to 3 Min's of running it stoped and was already warmed up from being ice cold.on the plug on number 5 one side of the diode is burned black.what would the cause be of this odd problem? also this is the 3rd time the jeep has been rebuilt.it has only 108k on it. the other 2 times it was rebuild by a jeep dealership under warranty the 3rd time i did it my self since i know more than enough to do the work and was not gonna pay 1500 for them to do that simple work.also had a mech. from work verify my timing with the haynes manual i have but i have never seen this before.
motor has indivigual coils on each sparkplug and we already replaced number 5
 
The battery only STARTS the car--it runs on the alternator after that. So the battery is NOT your problem. It could be computer sensors that went bad--it could be one or two of a hundred possibilities-----you need to get a diagnosis of the computer system---then the repair shop will narrow down your problem. No one can tell you anything on this site. How can we" read "it and guess at it. ---maybe that motor is on the verge of dying--FOR GOOD. Nothing runs forever!! Your description tells me--its the system that controls the individual firing of the plugs---the distributor could be bad==a bad capacitor--shorted wiring--where you cannot see it. GO TO A SHOP and let them have a go at helping you.
