Shisui Uchiha was Itachis best friend, who he had to kill to get the Mangekyou. But Shisui Uchiha was told to keep an eye on Itachi because he was Anbu. Madara helps Itachi kill all Uchihas as ordered by Danzou. But Madara gives Danzou one of Shisui Uchiha eye that can controls the minds of others.

1:With Uchihas out of the way (the power house) Konoha is not as strong
2:Madara Gives Danzou a Sharinga to control minds so he can become Hokage.
3:Madara helps Itachi carry out his Anbu Roots orders. I don't care what anybody says, he could not beat the entire Uchiha Clan in one night quietly all by himself, at least not back then not till Madara trained him more.
B)Danzou is Izuna uchiha and Anbu Roots are the surviving Uchihas
1:The seal on their tongues to keep from talking and only follow Danzou's orders. To help get an Uchiha as Hokage.
2:Sai had no family he has only known Roots.

4:Roots did nothing while village was under attack, they didnt even know who was attacking the village, as if they already knew who it was, and they were all back waiting in their HQ.
