difficulty shifting gears?

I have an automatic 1998 Saturn SL2
When I depress my clutch down all the way, I hear a whirling sound, which I have heard can be a problem of my throw-out bearing and that will be replaced when the clutch is replaced. That is all fine but I'm having immense difficulty putting my car into first gear and shifting gears in general. I am hoping this doesn't mean my transmission is going out. I looked at what I think is my gear shifter or linkage (when I had someone shift gears in the car, I could see some levers moving), it seemed to be kinda gunky but that might be spilled oil, which I have since fixed. Yeah shes a problem car but I can afford a new car. Does anybody know why I might be having such difficult shifting gears? Any help would be greatly appreciated.
