Help, I took my HTC Evo 4g to a repair shop to have it flash and rooted to boost

mobile? and I think I got back another phone slightly more used, but I'm not sure. The Phone I got back was missing a whole bunch of the apps I previously had, when they flash and root, are they installing another hacked Operating system or should you keep yours intact along with the apps you already had?

They are completely wiping the flash and installing a new ROM. You will loose all your apps unless you first backed them up to your memory card using one of the free file managers or app managers.
