Iphone video convertor with subs? Codec problem?

Latley I've been video convertoring some tv shows that include subtitles to my Iphone. At most times, it works well and the subtitles show up. Other times it does not. I read on Yahoo! Answers that someone fixed the problem by tinkering with their codec.

However, I did not know what they did. But would this be a logical solution to fixing subtitles?
