My son is almost 9 and he has femoral anteversion with rotation at 40% with the right hip slightly higher %. his right knee also turns in when he walks causing quite bad in-toeing.
My youngest son has recently started karate and my older son would like to join is this possible with his condition? I don't want to aggregate his hip...
He's recently recovering from osgood Schlatters in his right knee with no pain for about 4 weeks
All advice is appreciated

There is no reason for him not to participate. Discuss it with the instructor before he starts, and just let them know that you would like to know about it if they notice him limping or showing any trouble on that leg. But overall, exercise is the best medicine for physical disorders of all sorts and if he was my kid, there is no way I would hold him back just because I was worried. You don't want to over protect and make him excessively dependent. He is going to need the discipline and strength that martial arts can help provide to make it through life as a strong man regardless of disability. Just tell him to do his best, and to have fun and learn a lot and that you are rooting for him.
