PLEASE help with my Jeep!?

My car is a 2000 Jeep Grand Cherokee Laredo. I had to replace the engine, so we bought a used one from LKQ. My brother installed everything…but the whole engine still shook violently. So I took it to a shop and they tell me I need a new alternator and possibly a new computer. I have the alternator tested somewhere else and he tells me it is fine, it’s just the computer that is causing it to put out 17 volts instead of 14. So I buy a used computer from LKQ…
Also, in the short drive to the shop, fuel had gotten into the oil and also ruined my spark plugs. So they replaced them.
Now the computer is installed…but it needed to be flashed to match my car. So we take it to the Jeep dealership to have this done. I also ask them to replace the oil. He calls me and says they have the computer all set and the car is running, but that it is misfiring. He said it could be the spark plugs, could be a fuel injector, but to find out I would be charged more money of course. Which I just don’t have!
He also said the car has no codes right now, which I figured. So I am thinking and hoping that the spark plugs have fuel in them again, because the oil still has fuel in it from before, and that by replacing the spark plugs and changing the oil it should idle fine. He said I can still drive it out of there, but then my brother is saying I shouldn’t. Does it make sense that the fuel in the oil might have ruined the spark plugs again, causing the misfire?

I am out of money and out of patience...do you think new spark plugs will do the trick? I just cannot afford to pay the shop to do anymore work.

THANK YOU! :)
