Should i do shito ryu karate or bujinkan ninjutsu?

Just because I am a Karate enthusiast.
 
A) it depends on your interests. Both schools incorporate both unarmed combat and weapons training (I'm not sure if all Shito Ryu schools incorporate kobudo, but I believe it is part of their curriculum), but the application is very different.

B) it depends on the quality of instruction. A standard practice is to go and observe at least one class prior to making a decision about where to train. This gives you an opportunity to get a feel for the instructor and the general format of the class. I cannot overstate the importance of having a good instructor. This may not always be apparent by just watching a single class, especially if you have no martial arts background, but it at least provides you some insight into whether you feel you can learn anything from that individual. Bujinkan is a very large multinational organization which has grown very quickly in recent years, and while it may be the only remaining legitimate ninjutsu school left, there tends to be a lot of variation in the quality of the instructors. I'm good friends with a 10th Dan instructor in D.C. (note: Bujinkan uses a 15 Dan system), and I can attest to the fact that he is an exceptional instructor. So it can be hit and miss. I don't know any Shito Ryu instructors personally, so I can't comment.
 
it depends what you want to get out of it. personally i have studied wado ryu karate for 4 years and have reached 3rd kyu (about to take 2nd). also you need to go along to a few trial classes and see how you get on. you won't know whats right for you if you dont experiment x
 
ninjitsu. i did both. ninjitsu is better for self defense
