I went on a long ride yesterday and today my upper back and shoulders are killing me. I also went over many bumps and my tailbone hurts. How can I prevent this? What am I doing wrong?

Crouching just above the seat and let you legs act like shocks when you come to bumpy areas. Riding standing up with your legs bent for the bad spots. Sitting for the smoother spots.

It depends somewhat on the machine you're riding and it's suspension but for the most part if you're riding rough and "choppy" trails (in need of grooming) you are going to be sore after a long ride.

I used to ride alot at night during the week after the groomers had been through. By the end of the weekend the trails had been hammered pretty hard and weren't alot of fun to ride.
