Truck vibration when raining?

I have an 2001 F150 V6 and it tends to vibrate during or after it rains and the exhaust makes sometimes makes a gargling noise. I had a flow-master exhaust installed when I purchased the truck 4 years ago but I haven't had this problem till recently when I decided to drive through a flooded road (yes I know real smart). I figure there is a hole somewhere in the exhaust which lets in the water. However the vibration continues even after I have been driving for awhile (I feel like the heat from the exhaust would evaporate any water after running). So I think something else might be going on?

I've looked at other posts about this problem and they all seem to point at the engine. I've replaced the spark plugs and wires this past summer. I've looked the belts and they look like they were replaced before I bought the truck. Any suggestions? (sorry for any grammar errors, I'm sleepy and don't care ha ha)
