Goku & Vegeta

Runoni Kenshin & the sword guy

Naruto & Sasuke

Yusuke Urameshi & Kuwabara

Gaara & Kankuro

Bui & Karasu

The Toguro Brothers

(by cool I mean coolest and toughest looking)
 
Naruto and Sasuke are the coolest, but Goku and Vegeta are probably the strongest. Kankuro and Gaara are also very cool. ^__^

I would also nominate Tiger and Bunny (from Tiger and Bunny) and Rin and Yukio (from Ao no Exorcist) as cool Anime Duos :P
 
Lol, I was going to say Kenshin and Sano, but they're not exactly tough-looking. Hmm... A pair I'd be truly intimidated by? Probably Yusuke and Kuwabara or Gaara and Kankuro.
 
Gaara and Kankuro definitely are the toughest looking, but Naruto and Sasuke are the most badass.
