Why is my puppy scratching so much?

It's not fleas, I have treated her and my other dog for fleas (my other older dog is not scratching at all, so if she has fleas he would have them too but he's not scratching so no fleas) also I haven't found any on her at all.

I don't understand why she is still scratching so much, all the time, it's like she can't get comfy or sleep because she's scratching, she can't play or train because she has to stop every 2 minutes or scratch or nibble..
I feel so bad for her, I don't know what to do.

I brush her every 2 days and she does have baths because she loves mud but her last bath was about over a week ago...

Could it be that the fleas he has have bitten her and having a lasting effect? Or is it a skin condition? Don't say it's fleas because if it was fleas I wouldn't be posting here for help...

She is a 8 month only jrt x springer, has the long thick fluffy coat of a springer (not a jack Russell coat) there seems to be nothing visible that I can see causing it ie no flakey skin, no sore red bits, no insects or bugs... Nothing so what could it be??
