1996 Pontiac Sunfire?

Do the wires go into the wiring harness or out to under the hood. Looks like someone might have had a remote start module there or might have been for an AMP.
 
I recently purchased a 1996 Pontiac Sunfire sedan. It's automatic, and has 110,997 miles. The car seems to idle just fine, but when you press the brake pedal, it goes nearly to the floor, and the car seems to want to stall...but it doesn't. The "check engine" light is on as well.

*UPDATE from original post*
-I was looking under the steering column, and after comparing it to my mom's 1997 Cavalier (Sunfire's twin), I noticed that there seems to be a hose missing that connects to the floor. There are also two wires hanging down, that appear to have been cut. One is a thick red wire, and the other is a thin blue one. Where are they supposed to go?
