How do I re-install the iTunes library on an iTouch?

I have an iTouch which is permanently in my car. I have an Audi Media Interface (AMI) connector to the iTouch which means I can navigate and control my whole music catalog using steering wheel controls and the main media screen in the centre console of the car.

All was fine until recently when I did an update on the iTouch. After that, the AMI does not recognize the music library exists so I cannot see it on screen or control it from the steering wheel. I can still play music through the car's sound system though if I manually choose the music on the iTouch...not really ideal as it sits in the glove box.

So, any ideas how to fix this? I thought of trying to wipe the music library and starting again, but despite research I cannot find out how to do it. I really don't want to wipe the iTouch completely and start again as I have other stuff on there I don't want to lose which can't be backed up.

The iTouch is 3rd Gen, and the firmware version is 5.1.1.
