I've re-routed the RCA cable everywhere I can, I've positioned the amp all over my trunk and made sure I have a good ground (and I can hook my iPod directly up to the amps RCA jacks and it sounds fine when the car runs, so I think it's the RCA cable), I've tried a noise filter (the one you put in the red wire going to the radio), and I don't know what to do.
Regarding what Nomadd said, what would I need to cap it? I'm a n00b at this whole thing. haha

change out your rca cables and buy some good ones.and run them away from the power line that's running the amplifier.

Try a cap on the power lead to the CD player. It's not the amp or the cables. It's the player. The cables might pick up static or spark plug noise, but whine is alternator.
Just use a good noise filter that has both a coil and capacitor on the power lead to the player.
If you still think the RCA cables are the noise source, just input the ipod audio at the far ends of the cables at the reciever/CD player to see if you still have the noise. Troubleshooting is just logic.

You shouldn't need any sort of filter. They may seem to work, but they're only masking the real problem. Something is causing your noise and that's what needs to be fixed. If you have a good quality RCA cable and you're keeping it routed away from power wires, and you know for sure you have a solid ground, you have to look at the other pieces of the puzzle. You have a truck. How old is this truck? Do you do much off roading? You may have grounding straps that have broken or rusted out. You might need to fix those. The ground wire from the battery to the frame might be bad. You could have spark plug wires that are wearing out and need to be replaced. Your alternator could be going bad and so could your battery. Where is your head unit grounded? Did you go to the firewall and make your own ground or use the factory? I've never had to use a noise filter and I will never use a noise filter. There's a problem and that's what needs to be found and fixed.
