What quality repair does an auto warranty company have to provide?

I have a 2009 Hyundai Sonata, bought new less than a year ago. The trunk lid is starting to rust along the seam pretty badly. The paint on the car is covered under the warranty for the first 3 years. I took it too the service department to have them look at it and the manager had to take pictures to send to his factory rep to determine how to proceed. He claims its a nasty rust spot and he started with the...oh well we definately want to take care of you so you come back to us again in the future...but then he was like, I just want to warn you if we do repaint it, the body shop work never comes out the same as the factory so it might be in your best interest to touch up instead of having the work done. He said later down the road you dont want to try and trade in or resell and somebody notices the paint looks different and says you had an accident.

My thoughts are, it's covered under warranty...so fix it so it looks like it should no matter if you have to replace the lid, or I'll take it to someone who can and you can pay for it. Who has the upper hand here and if they repaint it and it doesnt look the same as the rest of the car, can I refuse the work and take it somewhere else? Any help is appreciated!
