...military flight? From the US. I was just wondering how does that work. Do they pay for a commercial ticket, you buy your tickets and then get a "refund", do you fly on a military flight?

Usually military flights on a C-130 from different branches or sometimes (usually officers or people with family) they go commercial.
 
Yes to all of the above. Usually, if only a few people are being transferred at one time, you get prepaid tickets for commercial airliners. The tickets are non-refundable. If a whole unit is deploying, the unit goes in military air craft. If you have to leave on very short notice, you buy the ticket then get reimbursed.
