Where is the leak coming from my Jeep Wrangler Soft Top?

I freakin' love my Jeep like no tomorrow but everytime it rains I have a problem. I just bought a "best top" for it and my windows are plastic. My passenger and driver side windows fill up with water on the inside. So the water sets where there is metal that makes the framing of the window itself.... If I don't pull my window out and dump it it will make the metal turn to rust. And no my windows arent open

So can anyone help me?!?!
