Series 2 of Torchwood starts the night after the scene in "Last of the Time Lords" (Doctor Who s3 e13) where the Doctor drops Captain Jack off at the Milennium Center in Cardiff. Captain Jack mentions in the first episode of Torchwood s2 that he "found his Doctor" and "saw the end of the world".
You need to finish watching Series 3 of Doctor Who before you watch Series 2 of Torchwood. Martha leaves the Doctor at the end of Series 3 and starts working for UNIT. She then gets invited to investigate something alien with Torchwood by Captain Jack Harkness.
