Ocarina of Time Gold Skulltula question?

Okay, so I know that when you get all the skulltulas in an area, a skulltula icon will appear on the map next to its name. What about places like Zora's river and such though? There's no blue dot on the map marking these places, so do they count as like part of Zora's domain or something? And does the icon appearing also include skulltulas in dungeons?

(Yes, I'm late to it, but this is my first time playing through OoT.)
 
I never had the icons, I just looked up a list online and went through every single one on the list.
Some of them were missing because I already got them but that way I knew exactly where I was with all of them.
