Okay so in the end of season 1, we learn Takeshi Gojo is Sana's birth father yet didn't her birth mother say that she had Sana with some guy when she was 14 but he died. She mentioned that her mother had a boyfriend and she was lonely and she loved the father. Was she talking about her mom's boyfriend? Oh its so confusing haha.

Yes, Keiko did have Sana when she was 14 with Gojo. But she lied about him dying because she couldn't admit that she was pregnant to him and ran away (she loved him so much that she was afraid he would hate her for getting pregnant). Gojo is the father in the anime only. In the original story, the manga---Sana's father is actually Keiko's uncle who raped her and made her have the child. She abandoned Sana because she couldn't bear to raise a child created by hate, regret, and incest.
