What do I need to worry about in changing the stem on my road bike?

A few years ago, I was assured by the bike shop where I bought my road bike that it fit me perfectly. Yeah, right.

I'd like to change out the stem for a shorter one but I don't know whether that will affect handling or braking. Am I going to mess up my bike if I do this?
