Why does The Matrix have so many hidden meanings related to God/christianity/judaism?

If you've seen the movies and go to any site like the matrix explained you'll see a lot of hidden messages are related to the bible/religion in general. Why is that? Or do people just over-interpret things?

We are trying to understand our relationship with our environment. Do we make it up or is it just the way it is and affecting us? Both Jesus and Buddha addressed this issue.
