I am 16 years old and I am very much interested in science fiction topics, Such as:
-Aliens/Extraterrestrial/Humanoid
-Space
-Planets
-Star-seeds
-Creation
-Atlantis
-Technology
-Space Alliance or Government.
-"The Matrix" elements
-"A.I Artificial Intelligence" elements
-"Mass effect" elements
-"Deus ex" elements
-"The Ghost In The Shell" elements
-Story's that involve No "Humans" would be cool.

I want a book that is "larger than life", A book that is "one of a kind", A book that is unpredictable and complex but still understandable.
DO NOT recommend any "Teen" novels or Popular novels. I am tired of linear repetitive books! I want a rare gem to read...
-I do not like series! The most I will read is a trilogy.
-Adult novels only, please.
-I like anything to do with philosophy, existence, evolution or theology.

I know you said no "teen" novels, and this was almost main stream a few years ago, but the "Uglie's" series was actually pretty interesting, involving dystopian governments, the balance of right and wrong and the meaning of free will. The series consists of "Uglies", "Pretties", "Specials", and "Extras". From Uglies to Specials, you follow one character who eventually works her way through all forms of this wacky futuristic government (most of the time against her own will), and it gives you a firm grasp on how the evil is in the eye of the person/being that experiences it and every little thing influences weather or not we think of something as evil- it has all to do with perspective. But, because you are obviously a sci-fi nerd (: I am too), I will assume you have already pondered all of these concepts and I am boring you. The only negative aspect of this series is that the first three books are almost the same plot, with a couple big changes to hide it.
In the last book, Extras, you switch to a new protagonist, and though some of the old characters show up along the way, it's an entirely different type of story.
If you can get past some simplistic writing for simplistic minds, the main concepts behind the plot are very thought provoking. If you find no rare gems- this may quench your thirst temporarily.
For other quick thirst quenchers, I recommend any of the Giver trilogy (most people don't know it's a trilogy, The Giver, Gathering Blue, Messenger), and just because it's my favorite book and it highlights the hidden governments in our society that we are mostly unaware of, The Chocolate War is a good, fast read.
I am almost done with a Steven King novel called "The TommyKnockers" about a woman who stumbles across the tip of an alien space craft in the middle of the woods in her backyard. She at first doesn't know what it is, but as she begins to dig it up the whole town is slowly being mutated into these extraterrestrial creatures- even though the original aliens are long dead. It sounds cheesy, but as it is a Steven King, the writing is phenomenal and the plot gets good and twisted- but it remains understandable.
I hope I was of help to you. Good luck finding your gem.

I noticed someone else reccomended Stranger In A Strange Land by Heinlien and I agree with that one. It was highly popular a while ago and some people even designed a pseudo-church under the ideas from that book.

Another popular writer is H.P. Lovecraft and his Cthulhu mythos cycle. They are a collection of short stories with a few being long but a majority of them are short and pack a big punch.

heinlein- stranger in a strange land, future history series
asimov- foundation series

Uglies
Pretties
Specials
Extras (futuristic fiction)

The City of Ember
People of Sparks (science fiction)

Fantasy:
sword of truth series (11 novels)

Ship of Fools-Richard Paul Russo
Brave New World-Aldous Huxley
The Age Of Spiritual Machines- Ray Kurzweil
The Shack- Paul Young
Demon Seed- Dean Koontz
Patient Zero- Jonathan Maberry
The Dragon Factory- Jonathan Maberry
House of Leaves- Mark Z. Danielewski
